Microbiome Onramp Protocol
Vacate the niche, set the abiotic conditions, seed in the right order. Most microbiome interventions fail at step 1 — they dump strains into a defended biofilm and wonder why nothing sticks. The onramp is a 6-week structured sequence that handles all three.
The Onramp Problem Stated Precisely
You are not adding a community to a vacant niche. You are displacing a defended, biofilm-encased, quorum-coordinated incumbent community with one better adapted to your goals. Three sequential moves are required:
- Vacate the niche — break matrix, blind QS, deny incumbent substrates
- Set abiotic conditions — pH, bile, mucin, oxygen, transit time favoring incoming community
- Seed in the right order — pioneers first, secondary wave, climax community
The Five Principles
1. You cannot seed into a defended biofilm. The incumbent has matrix, QS-coordinated defense, and established substrate capture. The matrix has to be disrupted first. This is why the [[Upper GI Biofilm Disruption]] protocol precedes this one.
2. Order matters more than dose. Pioneers modify the environment. Secondary colonizers need the modifications. Climax community needs both. Get the order wrong and you waste everything.

3. Substrate provision is more important than strain selection. A perfect strain in a starved environment dies. A mediocre strain in a well-fed environment thrives. The prebiotic rotation is more important than the probiotic choice.
4. The vacate-then-feed-then-seed pattern. A 24–48 hour fast creates a transient vacant niche. The first meal after the fast should be prebiotic-rich, not probiotic-rich. Substrate first; culture follows.
5. Biogeographic matching. Local raw honey, local ferments, even local soil organisms may interface with the immune system through co-evolutionary compatibility imported strains lack. The [[Honey Culture System]] "biogeographic matching principle" applies throughout.
Week 0 (Days -7 to 0): Niche Clearing
Daily:
- NAC 1200mg (matrix disruption)
- Cinnamon bark decoction (1 tsp bark in 1 cup water, simmer 10 min, AM)
- Fresh crushed garlic (2 cloves, 10 min rest, eat with food) — allicin
- Curcumin 500mg + piperine 5mg with fatty meal
- Nattokinase 2000 FU or serrapeptase 120,000 SPU, empty stomach
- Bone broth 1 cup (glycine, mucin substrates, minerals)
- L. reuteri (specific strain, e.g. ATCC PTA 6475) — produces QS-inhibiting compounds
- L. rhamnosus GG — DAO producer, tight junction
No climax community introduction yet. This week is matrix breaking and substrate work only.
Week 1 (Days 1–7): Substrate and Acidity
Continue everything from Week 0. Add:
Prebiotic rotation (rotate daily):
- Day 1: PHGG (partially hydrolyzed guar gum) 5g — feeds butyrate producers
- Day 2: Oat beta-glucan 5g — Akkermansia food
- Day 3: Chicory inulin 5g (long-chain, distal colon delivery)
- Day 4: GOS (galacto-oligosaccharides) 5g if available — Bifidobacterium specific
- Day 5: Resistant starch 15g (cooked-then-cooled potato/rice) — butyrate producer fuel
- Day 6: Acacia fiber 5g (gentle, broad)
- Day 7: PHGG 5g (cycle)
Bile support:
- TUDCA 250–500mg with meals
- Ox bile 125–250mg with fatty meals
- Phosphatidylcholine 5g with meals
- Digestive bitters (dandelion + gentian + artichoke) 15 min before largest meal
Acidity establishment:
- Raw apple cider vinegar 1 tbsp in water, 15 min before meals
Week 2 (Days 8–14): Pioneer Introduction
This is when the mucin architect comes in. Continue substrate rotation. Lower matrix breaker doses (you don't want to keep disrupting once seeding begins).
- Akkermansia muciniphila (pasteurized form) — 10^10 CFU daily, AM empty stomach. Degrades and rebuilds mucin — niche engineering. Takes 2–3 weeks to fully establish. Pasteurized is the form with clinical evidence; live form has unresolved safety questions.
- Bifidobacterium longum — 10^10 CFU daily. Creates acidic environment. Produces folate (one-carbon substrate — see [[One Carbon Metabolism]]). Pioneer secondary colonizer.
Week 3 (Days 15–21): Secondary Wave
The environment should now be acidic, mucin-rebuilding, substrate-rotated. Add:
- L. rhamnosus GG — 10^10 CFU daily (started in Week 0, formal colonization phase)
- L. plantarum — 10^10 CFU daily. Bile-resistant, good colonizer.
- Saccharomyces boulardii — 5 billion CFU daily. Yeast; clears residual pathogens, conditions environment. Does not take permanent residence.
- Faecalibacterium prausnitzii — 10^10 CFU daily if sourceable. Most butyrate-producing keystone; difficult to manufacture (obligate anaerobe) so most products lack it. Specialty suppliers only.
Week 4 (Days 22–28): Diverse Community Introduction
The climax community. The [[Honey Culture System]] and wild kefir come in now, not earlier.

Honey culture: 200–300ml activated culture weekly, rotating variety per the monthly schedule
- L. kunkeei and fructophilic LAB (climax bee-derived community)
- Starmerella bombicola (sophorolipid production continues to disrupt pathogen biofilms)
- Start with buckwheat (rutin-metabolizing) or local raw (biogeographic matching)

Wild kefir: ¼ cup daily, with DAO enzyme 20 min before, with fat-containing meal
- Do not start with large doses — the [[Die-off Management|die-off]] and [[Phase 2 - Mast Cell Stabilization|mast cell]] load must be managed
- 1 tbsp minimum start for anyone with MCAS/EDS/histamine tendency
- Wild kefir grains carry more diverse strains than commercial

Begin the 40-gallon ferment brine (or oxymel/scale-down version) at ½ tsp daily
- Histamine load ramps gradually
- The ferment itself delivers a community adapted to that specific botanical matrix
- A directed ecosystem, not a generic probiotic
Week 5 (Days 29–35): Community Integration
Continue all of the above. Add:
- Multi-strain rotation of secondary species (alternate L. and Bifido emphasis)
- Honey variety rotation through the monthly schedule
- Fermented food diversity beyond the ferment brine:
- Raw sauerkraut (small amounts, traditionally fermented, refrigerated)
- Kimchi
- Traditional miso (live, not pasteurized)
- Each adds different community members
- All with DAO bridge
Week 6+ (Day 36 Onward): Maintenance
This is [[Phase 1 - Gut Barrier]] of the vault's protocol in maintenance mode:
- Continue prebiotic rotation
- Continue weekly honey culture
- Continue low-dose wild kefir (¼–½ cup daily)
- Continue daily fermented preparation
- Drop aggressive matrix breakers (NAC at 600mg BID is now sufficient)
- Continue bile support for at least 3 months
- Add the full [[Phase 0 - Source Control and Redox]] → [[Phase 5 - Adipose Remodeling]] sequence as conditions allow
The Four Keystone Species
The model says: if you can establish these four, the rest of the community tends to follow.

What Doesn't Work
- Generic multi-strain probiotic in a defended biofilm. Most are dead on arrival; the niche isn't prepared.
- "Take more fiber" without specificity. Soluble (PHGG, inulin) is right; insoluble (wheat bran) is roughage with no specific community benefit.
- Prebiotics only. Feeds incumbent too. Need to vacate first.
- Massive inoculation (FMT, large kefir doses). Herxheimer load and histamine risk.
- Long-term low-dose antimicrobials. Selects for resistance without breaking biofilm.
- Single-strain targeting. The keystone model requires the right combination.
The Maintenance Layer
After the 6-week onramp, the [[Wild Vinegars]] daily protocol is the maintenance layer that prevents dysbiosis recurrence. Raw apple cider vinegar + raw honey (oxymel) before meals, daily herbal-infused vinegar, and weekly honey culture additions keep the climax community seeded and the pH favorable.
