Short Chain Fatty Acids
The primary output of healthy fermentation. Not just metabolic byproducts — active epigenetic regulators and immune modulators.
Production
SCFAs are produced by colonic fermentation of dietary fiber and resistant starch:
- Butyrate (C4): predominantly from Faecalibacterium prausnitzii, Roseburia, Bifidobacterium on inulin-type fructans and resistant starch
- Propionate (C3): from Bacteroidetes on pectin and some hemicelluloses
- Acetate (C2): from most gut bacteria, abundant but less specific in function
Butyrate — The Central Molecule
HDAC Inhibition
Butyrate is a competitive inhibitor of Class I and II histone deacetylases (zinc-dependent). At physiological concentrations produced by a healthy microbiome:
- Upregulates H3K27 acetylation at anti-inflammatory gene loci
- Specifically activates FOXP3 promoter → Treg differentiation
- Upregulates IL-10 promoter → anti-inflammatory cytokine
- Upregulates Nrf2 target genes
- Simultaneously drives tight junction protein gene expression
This is the microbiome performing real-time epigenetic repair. The dysbiotic microbiome stopped doing this. Restoring Faecalibacterium abundance restores continuous epigenetic maintenance that was silently operating in healthy guts.
Colonocyte Fuel
Butyrate is the primary energy source for colonocytes (~70% of their energy). Colonocytes without butyrate are like cells without ATP. Tight junction maintenance is energetically expensive and is one of the first functions to fail under energy deficit.
GPR109a Signaling
Butyrate receptor on colonocytes and immune cells. GPR109a activation → IL-18 production → epithelial repair cascade independent of HDAC mechanism.
Mast Cell Stabilization
Direct mast cell stabilization effect independent of both HDAC inhibition and GPR109a — through a mechanism involving reduced intracellular calcium signaling.
Supplementation Strategy
Sodium butyrate (600mg with each meal): Direct delivery during the gut microbiome re-establishment period. Provides the same signal the healthy microbiome would have been providing continuously.
Tributyrin: Prodrug form — three butyrate molecules esterified to glycerol. Better stability, slower release, potentially more distal colon delivery. Alternative to sodium butyrate.
PHGG (partially hydrolyzed guar gum): Prebiotic specifically feeding butyrate-producing Firmicutes species. Produces more colonic butyrate than most other prebiotics. Tasteless, completely soluble, can be added to anything.
Long-chain inulin (from chicory root in formulation): Reaches the distal colon where the most vulnerable epithelium is. Short-chain fructooligosaccharides are fermented more proximally.
Propionate
- Weaker HDAC inhibitor than butyrate
- FFAR2/FFAR3 receptor signaling
- Hepatic gluconeogenesis substrate (relevant to metabolic syndrome)
- Specific effect on adipose tissue biology
Acetate
- Most abundant SCFA
- Peripheral tissue fuel
- FFAR2 receptor signaling on immune cells
- Enters host one-carbon metabolism as acetyl-CoA
